This is not so much a story as it is a slice of life. Or rather, it is a look into portions of the life of a girl named Alpha, together with the people around her. Alpha runs a little cafe on the outskirts of Yokohama. There are almost no customers, but Alpha does not mind at all since she has the occasional company of the old man who runs the gasoline stand down the road, as well as that of his grandson Takahiro. This is a Yokohama of the future, when the sea covers most of the land and roads have disappeared under sand or water. Alpha is in fact a robot, looking after the cafe during her owner's indefinite leave of absence.

That’s just one of the demanding rules that Akino must abide by in her new job as a saleswoman at the elegant and expansive Hokkyoku Department Store. It’s a very special store — the customers are all animals, and the most valued among them are of extinct species. Sea minks, laughing owls, Japanese wolves, even an enormous mammoth — that’s Mr. Woolly, the celebrated sculptor whose works are showcased at the store. It’s still a luxury retail space, though, and anxious Akino finds her hands full with the customers’ challenging requests. These range from hard-to-find merchandise to more complicated matters of the heart. Can the inexperienced Akino fulfill their whims and meet their expectations? If she wants to keep her job, she’ll have to succeed while under constant observation by the fussy floor manager Mr. Toudou, a creepy consultant eager to downsize the staff, and the store’s enigmatic president (who is not a penguin, by the way!).

In the near-future Japan, global warming has brought the large city Yokohama underwater, and only the hills remain above the ocean surface. What used to be one of the largest cities in Japan now feels like a small town. Basically, the existence of the island country itself has been threatened. However, there is no feeling of desperation, devastation, nor hopelessness. People are enjoying laid-back lives, and they seem to appreciate each other's company, enjoying the quiet and peaceful time together.

This is especially so with Alpha, a carefree young woman who runs a cafe, named Cafe Alpha. She enjoys her life immersing herself in the beautiful nature all around her. There is nothing more precious to her than spending quality time with her kind friends. Oh, the fulfillment and the joy she finds in life... it all indicates her to be a compassionate human being, but she is not quite a human. She is actually a type A7M2 robot.

One day, upon hearing a radio forecast warning an approaching typhoon, her old friend who lives close by invites her to the gas station he runs, worried that her old cafe may not withstand the typhoon. Indeed, the passing of typhoon leaves Alpha with her cafe severely damaged. That's when she decides to go on a journey to raise money to rebuild her cafe, and also to see the outside world away from her friends and the comfort of a peaceful life.

In the mysterious future, crystalline organisms called Gems inhabit a world that has been destroyed by six meteors. Each Gem is assigned a role in order to fight against the Lunarians, a species who attacks them in order to shatter their bodies and use them as decorations.

Phosphophyllite, also known as Phos, is a young and fragile Gem who dreams of helping their friends in the war effort. Instead, they are told to compile an encyclopedia because of their delicate condition. After begrudgingly embarking on this task, Phos meets Cinnabar, an intelligent gem who has been relegated to patrolling the isolated island at night because of the corrosive poison their body creates. After seeing how unhappy Cinnabar is, Phos decides to find a role that both of the rejected Gems can enjoy. Houseki no Kuni follows Phos' efforts to be useful and protect their fellow Gems.

The city itself is a faithful replication of Manhome's (the planet formerly known as Earth) Venice.

This is the workplace of Akari Mizunashi, a free spirited teenager from Manhome who is now a novice Undine (the title given to tour guides). Join Akari as she becomes intimately acquainted with other Undine, tourists, Neo Venezia's residents, and even the city itself, learning many valuable life lessons along the way, such as the wonderful truth that there are such things as manmade miracles.

The future, probably Japan. Robots have long been put into practical use, and androids have just come into use.

Influenced by the Robot Ethics Committee, it's become common sense for people to treat androids like household appliances. Their appearance - indistinguishable from humans except for the ring over each android's head - has led some people to empathize unnecessarily with androids. Known as "android-holics", such people have become a social problem.

Rikuo, a high school student, has been taught from childhood that androids are not to be viewed as humans, and has always used them as convenient tools. One day Rikuo discovers some strange data in the behavior records of his family's household android, Sammy.

Rikuo and his friend Masaki trace Sammy's movements, only to discover a mysterious café that features a house rule that "humans and robots are to be treated the same"...
