Ookami Ryouko is a spunky and, by some accounts, rather manly high school girl. She is tall, speaks in a traditionally masculine way and is very proficient in fighting. Ookami-san's best friend is the small and high-pitched voiced Akai Ringo. Incidentally, the two are rather flat-chested, a fact the Narrator (voiced by Arai "Kuroko" Satomi of Railgun fame) is all too eager to point out.

Ookami and Ringo are members of the Otogi Bank, a club in Otogi High School that assists students with their problems in return for their assistance on a different problem at a later date; thus the Otogi Bank is effectively a loan institute for problems where you can take out a loan for a solved problem but you have to repay it sooner or later.

The Otogi Bank is able to solve any problem and will go to any lengths to do so, often leading the members to danger or mayhem. Since most of the members of the club are female, another male is needed for the more dangerous assignments. Thus, the scopophobic (the fear of being looked at) Morino Ryoushi is inducted as a member, right after he confesses his love for Ookami...

Misaka Mikoto, one of the top level espers in town, shares a room with Kuroko Shirai, another high level esper who is a member of Judgement, a law enforcing agency composed of students. Both attend Tokiwadai, a private school reserved for the high-leveled and the rich. Kuroko's partner at Judgement, Kazari Uiharu, is a low level esper who studies at Sakugawa middle school. Her best friend and classmate there is Ruiko Saten, a level zero, one who has no esper powers. Together, the four encounter several adventures in the exciting scientific town.

As a result, the SOS Brigade is formed, a club which specializes in all that is the supernatural.

Much to his chagrin, Kyon, along with the silent bookworm, Yuki Nagato, the shy and timid Mikuru Asahina, and the perpetually smiling Itsuki Koizumi, are recruited as members. The story follows the crazy adventures that these four endure under their whimsical leader, Haruhi. The story is based on the light novels by Nagaru Tanigawa.

The story centers around Akihisa Yoshii, the "baka" of the title. His academy rigidly divides up the student body into classes based on the results of tests. The prodigies are in the A class with reclining seats complete with air conditioning, but Akihisa is in F class, the lowest rung of the school ladder which is furnished only with low, decrepit tables and worn-out straw tatami mats. A girl named Mizuki Himeji is actually one of the smartest girls in Akihisa's sophomore year, but she had a fever on test day and was pigeonholed into the F class. Besides Mizuki (who Akihisa secretly adores), the F class also has Yuuji Sakamoto, the class president who has been Akihisa's friend and partner-in-crime since the freshman year.

The school happens to have developed experiments to summon fantasy creatures, and Akihisa decides to rally F class to take on the higher-tiered classes and seize their perks. The F class uses the summoned creatures in an all-out battle for school supremacy.

Though Kusuo tries to stay out of the spotlight by keeping his powers a secret from his classmates, he ends up inadvertently attracting the attention of many odd characters, such as the empty-headed Riki Nendou and the delusional Shun Kaidou. Forced to deal with the craziness of the people around him, Kusuo comes to learn that the ordinary life he has been striving for is a lot more difficult to achieve than expected.
