Yu-Gi-Oh! Duel Monsters centers around the journey of the spirit of an ancient Egyptian pharaoh who is trying to re-discover who he was many years ago, since he has lost his memories. With the help of a boy, Yugi Mutou, the one who awakened the spirit, and his friends, he battles many villains and adversaries. Many of the villains have been linked to the Nameless Pharaoh's past, due to the Millennium Puzzle he holds and many try to take the puzzle and his power away from him.

The series focuses on the card game aspect of it and the main theme represented throughout the series is friendship.

A mysterious organization known as the Knights of Hanoi hacks into LINK VRAINS in search of a runaway AI program, Ignis. One duelist with the username "Playmaker" stands against this threat. His true identity is high school student Yuusaku Fujiki, a skilled hacker with a dark past and a grudge against Hanoi. When he becomes the first to capture Ignis, a struggle between Yuusaku, SOL Technology, and the Knights of Hanoi ensues.

The story takes place in the near future in a city called Heartland. Tsukumo Yuma is a young duelist who strives to become the Duel Monsters champion, despite being an amateur. Astral then explains to Yuma that he is searching for his lost memories, which have been transformed into 99 "Xyz Monster" cards called "Numbers" and have been scattered across the globe. The "Numbers" have the ability to possess the duelists who own them and bring out their darkest desires. In order to recover his memories, and collect the "Numbers" cards, Astral teams up with Yuma.

The story follows Yuya Sakaki, a second year middle school student at Miami City's You Show Duel School, whose father disappeared three years ago when he was scheduled for an important duel. While facing off against the current Action Duel champion, Yuya awakens a new power from his pendant, known as Pendulum Summoning.
