Searching for the scientist Dr. Laughton, suspected to violate human rights by trading organs, the Japanese detective Shunsaku Ban and his nephew Kenichi arrive at Metropolis. In the scientist's laboratory, Kenichi discovers a girl without any memory of her past life. He decides to help her, so they run away together. His uncle follows him and penetrates the dark secrets of the city to find Duke Red, the man ruling from the shadows. Meanwhile, Kenichi desperately tries to protect the mysterious girl from the people hunting her. However, Duke Red and his adoptive son have their own deep reasons for chasing the girl. These reasons are connected to her true identity and the struggle for the domination of Metropolis...

Society has fallen apart as authority has become lost and stagnant.

One day, a man awakens in a ruined room. His name is Kaiba. He has no memories, but he does have a pendant with a picture of an unknown woman inside.

In the skies are roiling clouds and electrical storms, impossible to pass without losing one's memories; above them lies the elusive realm of the rich and powerful, who barter others' bodies and memories for their own enjoyment and longevity. Below lies a troubled and dangerous world where good bodies are hard to come by and real money is scarce.

After suddenly being attacked, Kaiba escapes into space, and during his travels meets all sorts of people and regains his memories. Throughout it, he continues to be troubled by the world's problems, as well as his own existence. And what of the woman in the pendant, Neiro?

Cyborg 009 is a story about nine experimental cyborgs (eight male and one female), which have been collected by the evil terrorist group, Black Ghost. Those nine cyborgs with the aid of a scientist turn against Black Ghost's control. Black Ghost in turn starts sending more cyborgs to destroy their first nine experimental cyborgs and causing destruction all around the world.



Episodes 1-48 aired on TV. Episodes 49-51 consist of the "GOD'S WAR" OVA. An additional recap episode aired between episodes 47 and 49.
The "GOD'S WAR: Prologue" bonus arc is not intended to be in continuity with the other episodes, as it was instead produced as a teaser at adapting the unwritten final chapter of the Cyborg 009 manga. TV Tokyo could not air more than 51 episodes and the first two OVA episodes were cut and merged together into one episode, leaving the final one unaired.
